One day (Left Bank) (Friday): Louvre (until 9:45p, recommended Thu-Sat), 2 hours for Pont des Arts, Delacroix Museum, St. Germain des Pres, Bon Marche & Boutiques (shopping), St. Sulpice, Luxembourg Garden, Rue de Seine market near Odeon
One day (Historic, Marais) (Saturday): 2 hours for Pompidou, Jewish Quarter, Picasso Museum, Carnavalet Museum (?), Place des Vosges, Place de la Bastille, plenty of Boutiques along the way and Rue Montorgueil market; 4 hours for (reverse these) Notre Dame, Deportation Memorial, Ile St. Louis, St Severin, Cluny Musuem, Pantheon (?), St. Michel, Sainte-Chapelle, Conciergie, Pont Neuf
One day (Sunday): 2 hours for Orsay (open 9:30a, free after 5p but closes at 6p and Thursday 9p but closes at 9:45p, crowded on Tuesday), Tuileries Garden, 1 hour for Orangerie (12:30-19:00, 21:00 on Friday); 3 hours for Arc de Triomphe, cafes, shops, and Place de la Concorde all along Champs Elysees
One day (Montmartre) (Wed - Fri): 2 hours for Sacre Coeur, Renoir's house, Van Gogh's house, Moulin Rouge; 2-4 hours shopping at Lafayette and other shopping areas, open 10a-7p with cafe on roof (too crowded to do on Saturday), back to Sacre Coeur for night time view
One day (Wednesday - Saturday): Versailles (buy €20 Le Passeport in Paris RER stations or SNCF office w/ roundtrip). Best day to go is Wednesday or Thursday. Sunday will be too crowded.
Optional: 1 hour for Rodin Museum, 2 hours for Army Museum and Napolean Tomb

What should we do after getting to the apartment? We have an hour or two before Rue Cler market opens. Walk Les Invalides or Champ du Mars?

There has been lots of discussion regarding Rick Steves' hotel recommendations in Rue Cler, and several people dislike the area since it is too removed from the sights. Additionally, they prefer Marais over it. Might try renting an apartment (search google).
